A native of Ponce, Puerto Rico, Madera letered as a second basebaman at Eastern in the spring of 2000 after playing the 1999 season at Division I LIU-C.W. Post. At Eastern, Madera was the opening-day second baseman in 2000. He appeared in 30 games that year with 24 starts for the 29-10 Warriors, who shared the Little East Conference regular-season title with a 12-2 record. Madera batted .237 (19-for-80) with nine runs and five RBI and was third on the team with 56 assists. Madera also attended the University of Puerto Rico.

Javier's father, Wilmer, is a former scout with the Montreal Expos and Seattle Mariners, and his brother, Wil Madera, Jr., formerly played in the Arizona Diamondbacks organization.

Javier resides in Willimantic with his wife, Suheil Laracuente, daughter Leishla, and son Jeremy.
